Do I need to replace the engine? Did I mess up my engine?

I bought my 2000 Avalon since 2003 with 36,000 miles on it. It now has 210,004 miles on it. I drove it through high water and mud during a storm. Now while driving it's making a very loud clunking noise when I press down on gas pedal. Did I mess up my engine? Can I just change out the bearing, maybe clean out engine?
