Only when both lights are flashing will the car began to stall.

Check Engine light comes on due to a wide range of possible problems. In the infinite wisdom of the Subaru engineers, the `check engine light` automatically disables the cruise control and leaves it blinking. The problems can range from sensor issues (MAF, Oxygen Sensors, Etc.) to a loose gas cap, to condensation, to a loose connector on a sensor, perhaps even a dying battery, a bad alternator or a faulty battery terminal connection. It is a catch-all problem indicator. If you are lucky, you can simply reset the ECU by disconnecting the battery for a minute, and the Check Engine light will be gone and cruise control will work. If the error persists, you need to get the error code read. (if you do not have a code reader, stop by Autozone or somewhere similar and get them to read it for you)
The easiest answer would be to have it scanned for the codes, and a blinking light is normally caused by a misfire. Possible course would be a good tune up, but have it checked first then post the results. The cruise might or might not show up if you are using the cruise during the fault it might be related.

that's where reading the codes come in. Once you know the codes, it will lead you to the component that is causing you all the grief.
