2004 Lincoln aviator issues after battery change.

I have a 2004 Lincoln aviator. A few weeks ago my alternator died killing my battery. I replaced both and now my climate control seats, my door locks, my side view mirror controls, my front door speakers, and my CD player does not work. I checked all fuses and I tried to do the restraints system reset but all my fuses were good and the rest did absolutely nothing. I'm lost as to what to do and I can't afford to go to the dealer. Any help would be appreciated.
