When I get up to about 45-50 miles an hour I get a violent shaking and I get a loud "slapping" noise from what sounds like my exhaust. I've changed my oil, and oil filter. I am not sure if that helps the problem at hand. I don't think it does. Anyway I plan on changing the fuel filter to see if that does anything. Any help is greatly appreciated. Thank you!

Any better description/example of the sound(s)? Is the shaking more related to ROAD speed, or engine speed? Bent rim/bad tire? Check engine light on?
Check your U-Joints, and rear axle control arm bushings. Those rustangs are bad about rear axle play, and if the driveshaft is just a little out of balance it will tear that U-joint apart quickly. Is the car hard to accelerate when this is going on, or is power normal?
It is hard to accelerate. I could mash the pedal and get no power coming from it. It almost seems like it is the engine or exhaust. To be honest this is my first car and I don't know too much about these things.
Maybe a "slapping" noise when I accelerate. It's hard to describe. It shakes a bit around 40-50 mph so I want to say it's road speed? Then again, I am not sure what those two terms mean. I have changed out the spark plugs, wires, ignition coil, I've changed my oil and the filter and I've put fuel injector cleaner in. Check engine light is on. Just changed to snow tires for winter. Tires and rims are in good condition.
Just going with the information you given so far and the fact that you said it's your first car, if you have the means to do so I would recommend bringing it to a professional before something more serious happens. It sounds like it definitely needs some professional attention, good luck!
