What is the knocking/rattling/tapping noise? 4.6 V8 Triton

What is your question?

When I crank my Expedition up it has a loud knocking/rattling/tapping noise it sounds like metal hitting metal. We've replaced the Fly Wheel, Torque Converter, Starter and Spark plugs and wires. After we changed the Spark plugs and wires (only 2 left to do) it sounds quiter and only knocks/rattles/taps in Park/Neutral what could this be?
