My aunt drove through a flooded road and got water in her intake, which in return stalled her car out. I was able to get it running after a few hours of letting it dry out and replacing the PCM Fuse. I checked the plugs and wires and had to replace everything. Cylinders 1 and 4 were covered in oil and now the motor is knocking but it sounds like a rod sticking.

If you sucked enough water in it , you more than likely bent a few connecting rods. To aid in verifying you will need a long screwdriver and some tape. Remove the spark plugs. Turn engine to TDC with screwdriver in #1 and then carefully put s piece of tape around the screwdriver at a level even with a common reference point between the cylinders. Then switch the screwdriver to cylinder #2 and do the same-turn slowly til it is at its highest point. Compare the height from that to #1 and do the same for #3&4. IF any rods are bent, most likely you will eventually figure out an accurate way to measure piston heights and notice the difference if any, using at least the basic concept of the method I described.
