What could be causing this. I did a full tune up yesterday and that didn't help. Could this be a fuel issue? I read that this could be caused by the C Converter or possible fuel issues, going to also replace the fuel filter soon. Once rev the truck up in first and let out the clutch it stops shaking, this also doesn't happen everytime it accelerate and only happens in lower gears.

Burnt spots (uneven surface) on flywheel is the most likely cause .. Time for a new clutch kit and resurface flywheel ... Check transmission mount.
The work trucks I drive daily do this... (not saying there isnt bad parts) most of the time it's when it's rev'd to high and not releasing the clutch smoothly
The Trans is mounted fine. I recently replaced the entire clutch assembly. But the flywheel wasn't resurfaced... I would need an entire new assembly or just to resurface the fly?
Resurface flywheel .. Check ALL clutch components again, including the *pilot* bearing.
That sounds about right. The pilot bearing was the reason I replaced the entire assembly in the first place. If the plates look good on the clutch then I can probably get away with resurfacing the flywheel. It has been letting off the tiniest squeal since I replaced all that. Which I chalked up to the new pilot bearing being off. So hopefully I can kill two bird with one stone.
Just check everything out CLOSLEY and if any doubt replace all necessary parts again while you're already there... Now just to make sure here the 'pilot' bearing is the one in the crankshaft..

Sorry the pilot bearing was good when I replaced it but I will recheck it. It was the release bearing that went bad. I'll check it all out and go from there.
