It could be anything that pertains to the transmission, but it can't be diagnosed over the net. Try someplace like AAMCO for a free diagnosis and estimate, then post the findings for further consideration.

low fluid level can cause a whining noise. that would also cause the not shifting through all the gears. check the fluid level.
