The battery is dead and the top locked manually. The left rear window motor had to be replaced and somehow they have the front edge/lip of the rear trunk up and out of position by at least 3/16". A jump box will start the car but the switches will not raise or lower the convertible top even after loosening front latch with Allen Wrench.
How long has your 2005 BMW 645Ci had this problem?

My guess is: you'll need to get a proper battery in the vehicle, and run the engine to get the vehicle to operate properly. The battery being dead is the root of your concerns. Resolve that and re-evaluate.
Got to be related to the rear deck being out of position - that is likely preventing the convertible top mechanism from engaging by default - (design).. “THEY” should have a look at this since it seems to have happened immediately following the rear window repair. I find it odd that the battery is also giving problems but you stated you have jump started the engine so that should have provided sufficient power to operate the convertible top - with the engine on or running of course. Without knowing all of the exact details this is all the recommendations we can make. Good luck!
Another thought is a tool (wrench) that was inadvertently left lying near the trunk hinge area that’s creating the misalignment issue - but again the facility that performed window repair will need to check it out. Assuming this concern didn’t occur some-how after the fact (?) It just seems something is amiss here - - dead battery (which IS in the trunk btw) deck lid now misaligned - convertible top inoperable .. All this occurred after window repair ???
