I would have your valves checked. I had the same thing happen with my Prelude. Cold start it ran like crap for 1 minute and then smooth as silk. I had 1 tight valve. http://www.hondasuv.com/members/showthread.php?t=1552

This engine has an idle air control motor that could be functioning incorrectly. I see tight valves affecting idle and emissions as well.
