clunking sound going into second gear

Clunks can be from the transmission, transmission mount or an engine mount. Hard to say without experiencing the problem. You may also have a shift issue making it shift later than normal and causing a hard shift. I suggest having a technician go for a ride and see what they say based on what the experience on the test drive.
