Following water ingress into passenger compartment the electric windows, sunroof and boot will no longer open. The boot can be opened manually using the key. The engine warning light stays on even though the car seems to run OK except for occasional cutting out.
What makes this problem better or worse?

Hello, Disconnect the battery, remove the body control module wire harness, and clean the water out of the connector and harness with electrical parts cleaner (aerosol). That is very likely to be the issue, especially if you have already identified that all fuses are functional.
Many thanks for your assistance. I checked the fuses and found one had blown - once I replaced it the windows and sunroof magically came back to life! Feel a bit of an idiot for not doing this ages ago. The engine warning light still stays on so I'll need to do a bit more digging on this problem.
Excellent, it's so nice when everything just works! The dreaded VW check engine light is normally a quick fix, just have a code reader plugged in at an auto parts store and let me know what the code is. Don't let them sell you parts until you diagnose the issue. I can walk you through it.
Bit of a relief with the fuse change - my poor missus has been baking in the recent hot weather cos she's the usual driver. Thanks for the tip on the engine waning light. I'll ask at my local garage where we get the MOT and repairs done for the code. Failing that Halfords is close by. Once I know the code we can see what to do next. Much appreciated.
