When I am stopped with the car in drive such as at a red light the engine seems to shake and I can hear a loud vibration. If I put the car into neutral or park the sound and vibration stop. It only happens when I stop the car with my foot on the brake with the car in drive. I’ve read that it could be a vacuum leak or a loose or damaged engine mount. I was hoping for more advice in on diagnosing the specific issue. Thank you.
What makes this problem better or worse?
It seems to get worse after the car reaches operating temperature.
How long has your 2008 Toyota Yaris had this problem?

What you've read is plausible - but only hands on inspection will tell you what's going on. With your foot on the brake and then transmission in 'drive' gear, or even 'reverse', engine idle speed is lower and the transmission loads it even lower. Lower engine speed -- in physics -- creates a different harmonic vibration in general that you will feel more. Is it excessive? Can't tell without hands on assessment. It could be a mount, it could be an engine performance issue, or it could even be normal.
