My rav4 was sides wiped on passenger side and within a week I only had 3gears

Is it my clutch or my linkage. And then my alternator went out. I had just replaced the timing chain and had a full tune up. It was running great then it was sides wiped. I only could drive in 3rd and 5 th. Is it my clutch? Should I spend the money to fix it?
