manual transmission will not shift when running, but will when not running

The clutch master could be failing and not letting the slave cylinder push the clutch fork, The best way to test this is to watch the slave cylinder while someone is pushing on the clutch pedal and if it doesn't move the clutch fork its either the master or your system needs bleeding
