Had my engine replaced,now transmission is not working properly in drive.

Repair shop installed my engine yesterday but afterward, guy taking car out for test drive, returned stating something was wrong with the transmission. Does new engine cause transmission to malfunction? My car has on occasion accelerated slowly (from a stop light, etc.) but not consistently. It is worth my while to replace transmission too? Can shop create this problem for extra work/money?
