Do you have a wiring diagram? Without one it is quite difficult to address this type of problem. What you want to do is start to eliminate parts of the circuit until you find the short, this is best done when you know what is on the circuit and where all the connectors and wires are.
The wires tend to break where they flex as the door is opened/closed. If you open the door, you can see the rubber grommet that has the wires running through it. The insullation on the wires gets brittle and cracks, and the failure of the wire follows. There are 20 wires that travel from the driver's door into the vehicle interior below the coin tray, and 14 of them were broken on my car. I ended up soldering the broken wires back together. No more blown fuses, and my windows and locks work. ToyotaNation has some good walk-throughs on how to take off the door interior panel if you need to do that. I was able to take out the driver's door wiring harness which made it easier to repair. Good luck.
