Can aftermarket remote start make car keys stop working?

What is your question?

Subaru said antenna ring on my remote start is what caused my car keys to become un-programmed. Now my keys will not start car, only the remote start will start it. Subaru said it is an IMM Circuit Failure (Except Antenna Circuit) which is directly related to my remote start.
