transmission problem

I have a 96 saturn sl2. The transmission is not shifting properly, somtimes it will stutter or wont shift at all. I had it diagnosed at a small shop which told me it was the pcm. I swaped the pcm and still the same problem. Is there a seperate brain for the tranny?
