That thing that sits on top of the engine that you had to remove to replace the spark plugs is more than likely what is causing the misfire. Smoke vapor test will reveal evap leak. Recommend contacting local auto repair facility for *hands-on* assistance.
The box that's plugged in underneath? I see other people have had cracked housing??
The best route to take is to replace all those components under the cover and be done with it! (Proven fact)
