I'm worried the non-S engine in my 2015 F56 2 door Base uses different motor mounts, or that the extra cylinder will cause clearance issues....Or worse a different transition (both would being automatic transmissions)

This is not a good forum for a question like this. You need a shop and technician that specializes in modifications -- and ones specifically for Mini. While it's true anything is possible to do -- it seems like the cost and effort of doing a swap like you're suggesting is more than just getting the car you want in the first place.
