honestly, i'd find a reputable indipendant shop, the only difference with a "Ford" unit is that the warranty would apply at any dealer nation wide, and if you don't travel long distance with it, i'd keep the local guys in business.

i just did one on a 2004 explorer, 4.6l the other day and the out the door price was $3400. now that is dealership pricing and Ford reman'd trans, shopping around to find a reputable shop i'd say you might get it at 2200 to 2500, just depends.
