Both engine are 2.3 but my car is a 2006. And I’m not sure if the 09 Mazda 2.3 engine will work work with my cars computer?

You’ll have to make the replacement engines components identical to the original engine - now ‘IF’ that can be done by transferring the parts from one to the other - you might get it to wok.
