Will a 2001 Lincoln Navigator motor fit into a 1999 Lincoln Navigator model without changing anything? Both are DOHC 5.4L. I know it may have different specs, but i'm unsure.

1999 and 2001 are not explicitly interchangable according to the parts catalogs I have referenced. I cannot tell you exactly what is different, but they do differ. I believe the cylinder heads are different for one thing. Base engine differences with electronics from a different year could cause some major issues - you may never be able to easily get the vehicle running right. I have personally witnessed a 1999 frame with 2000 electronics and body that never passed testing.
