Thumping sound like flat tire left rear, goes away when press brakes

Just changed clutch and master slave cylinder and put jeep back together. First day driving it 20 minutes in starts making thumping sound like flat tire. Sound stops when press brakes then comes back. But then stopped. Could it be brakes? Something I forgot after putting transmission back up? Help please!
