My Elantra was broken into (a victim of the current "Hyundai Challange"). The steering column cowl was cracked open. The thief tried to start the car with a Toyota key. The key was still jammed into the ignition switch when I arrived in the parking lot. Everything is working properly except for the key fob(s). They do not open any of the doors. I have tried an after-market programmer. It appears to be functioning correctly (lights, beeps, etc) but the fobs still do not work.
What makes this problem better or worse?

Given that your car was broken into and the steering column damaged, it's possible that the wiring in that area was affected, or a fuse could have been blown during the event. Since the key fobs aren't working even after attempting to reprogram them, I'd recommend getting the receiver and wiring around the steering column inspected and checking all fuses.
