Low fuel rough running

What is your question?

Accidentally ran fuel until almost empty. Developed rough running. Refill tank. Still ran rough for awhile. Mostly cleared up but still has rough idle when stopped. Does not choke down though. Could it be dirt in fuel filter or other places. Put injector cleaner in tank. It helped. But not quite normal yet. Any ideas would be greatly appreciated 2007 hummer h3 manual transmission
