What is your question?
Pilot runs fine for a few minutes...then during low or high speed fluctuations, it will suddenly cut back power with check engine flashing. Have already changes plugs, coils, throttle body, GFR and MAF, and the engine is a used JDM installed last year with new cattys and timing belt. Valves have been checked fine, compression is fine. It'll fire off P0304, 305 and 306 codes. Once you turn off the car and restart, everything goes back to normal for a few minutes and then repeats again. Dealership now wants to possible try an Intake manifold replacement.
What makes this problem better or worse?
light acceleration up and down between 20-40 mph makes it misfire quicker.
How long has your 2009 Honda Pilot had this problem?
More than a month

Hi - Dave here, contributing to RepairPal and providing expert advice since 2010. It would be really difficult for me to try and imagine why an intake replacement would be helpful. By the way, I personally manage a Honda dealership service department daily. 4-5-6 misfire codes would seem to be related to the bank of cylinders - or the coils or plugs for those cylinders. I would focus my attention there. Since you are speaking off a non-original replacement engine - it makes it tougher with more variables, but still remains a misfire code for 3 cylinders - so address that. https://repairpal.com/auto-repair-near-me Click the link to find some shops near you who can help out! or call us at 877-913-1554.
