what the difference between a 1997 and a 1999 ford escort LX engine

There is a difference between the two, but I could not tell you what off hand. There is likely some engine management issues that could be keeping your vehicle from starting. You may have to swap more components from your old engine to your replacement.
You'll need the ECU and possibly the harness from the new engine for it to work.
If you have a over head cam . And a crank sensor because of no distributor . You will have to take cam gear off the old and put on the new motor ..
Hmmm...Hal, my opinion would be to revert as much as possible back to the original set up, including swapping the 1999 electronics onto the 1997 engine. This way you may move some sensors and components, but not the ECU and the harness, which would also possibly change transmission operating strategy as well as anything else that thing gets into. You could probably go either way, just as long as all components are agreeable. The 1997 and 1999 model are identical vehicles in many ways, but Ford does show a different part number for the engines.
