I stored this car for two years and installed a good battery to start it but I hooked the battery cables up backwards, i witnessed the "magic smoke" appear from the tcm, it kind of starts but doesnt stay running, can the tcm cause the rough and bad running? or did I smoke someting else also??

that was not magic smoke.that was operator error smoke!did you not see the (+) and (-) emblems on the battery?there is no telling what is smoked.start checking fuses and relays,all of them.check voltage to and from the EEC, if any.
funny, the reason the battery cables ended up getting crossed was because I grabbed a different battery and the posts were opposite, so i guess i was human and made a mistake, it does try to run but will die right after letting go of the starter. It has been sitting for two years do you think it could be old gas, I did put in 5 fresh gallons to the tank that was 1/3 full? I will replace the TCM as that is where the magical smoke came from. I think if I could keep it running it would clean out, but just not sure at this point.
if you didn't drain the old fuel out before you added new fuel,and it has been in the tank for 2 years,it most likely has moisture/water in the tank.you can either try some iso-heet,or (dry gas),or sea foam from a parts store.or remove the fuel tank and drain it and clean it out.
