Loud vibration in roaring noise in 3rd gear

Hello, Since the noise is dependent on gear selection, it is likely the transmission. There may be a bad bearing, low amount of lubricant, or other issues depending on the type of transmission. Either way, it will need to see a transmission specialist before deciding whether to rebuild or replace. Now, if vehicle speed changes make the sound go away while you stay in 3rd gear, you may not have a transmission issue, but that is likely not the case.
Would the fly wheel have anything to do with it
I wouldn't expect that to be the case. The flywheel spins at engine speed at all times the engine is running, and the torque converter is bolted to it. If there is any indication of damage to the flywheel, it will occur at all times the engine runs.
