If a fuel pump wasnt quite sitting right, could that cause the misfire?

Very doubtful. Your fuel pump is a complete module assembly and just sits on top of fuel tank. At first was thinking possible fuel pressure regulator but i think it's in tank with your module assembly so would have also been new when replaced. Is there a check engine light on? I've noticed these motors have big problem with their camshaft sensors.
