I'm not sure why the battery or ignition coil boots are involved, but being that low on coolant indicates there is a leak.
I would me more concerned about finding the leak, and still more concerned about why a few hundred dollars of work is costing $2000 dollars.
My opinion is that there is a disconnect in communication, and I advise to contact the service manager for a more in depth explanation.
