I'm receiving a misfire on cylinders 1 and 6, cylinder one's plug wire was broken, so I changed the plug wires. No change. Filled up with new gas (91 octane) and still no change. Just changed the engine with one that had 18k miles on it. Ran well for 3-4 days before this. Has good oil pressure. (20-80 psi. Limit for LS7 is 7.5-100). Not receiving any DTCs on my Maxisys 908s. I also only get the misfires and knock after 2500 rpm.
What makes this problem better or worse?

The part where you said you changed the engine -- what did you change, what was the source of the engine, what components came with it, what did you swap from the old to the new, what did you keep with the new... The answer is in there. My gut is you're taking for granted something is fine that isn't fine with an engine swap. There are far too many details you haven't shared and really don't have a place in this forum; seek the guidance from whoever helped with the engine swap, or a professional near you.
