Alternator will not charge battery.

What was the original concern that caused all this work to be performed? You could have an open wire in the system. Check the wiring connector to the alternator itself. Are any terminals damaged? I believe this charging system connects directly to the instrument cluster. An internal resistor to the instrument panel cluster enables the circuit to charge. But I would start with the basics first and do some troubleshooting in the charging system.
