Rough running first 15-30 minutes

What is your question?

When I first drive it after it has been sitting; it runs rough like it has an engine problem. Then, suddenly it returns to running well. It does not always happen either. All of the externals to the engine have been changed like wires, etc. Help?

I would start by retrieving the dtcs from the powertrain control module,also check for vacuum leaks as they will be pronounced when engine is cold. Take note if any smoke and the color if it when you start it also.
