Water leak in spare tyre well

Hi guys, I own an Audi A3 3 door Hatchback. When it rains, the spare tyre well fills up with water, a lot of water actually. All the seals around the hatch itself look to be in good condition and there is no rust, the car does have a sunroof, although not sure if that matters. Any help or advice would be very gratefully received. Cheers James
