My Jeep shifts very roughly at around 50 mph and happens mostly on acceleration

It happens mostly when I am traveling above 50 mph and when I slow down to around 40, and then speed back up to 50.
Sometimes it also happens when I am beginning acceleration. I have 60,000 miles on it.
Your description sounds more like a driveline vibration than a transmission shifting problem.
This is a somewhat common complaint on the Compass. Often we have seen the rear differential mounting bushings wear to allow excessive movement of the differential causing the vibration. Although 60000 miles is a little early for this to happen.
