Went to dealer to do a U 53 recall and a smog check, when I went to pick it up I was told the engine monitors were not ready and they could not do a smog check until highly specific parameters are met. I suspect when updating the roll over module and resetting it they deleted the engine monitors so that smog check could not be done. Is this a possibility or probability?
What makes this problem better or worse?

Software updates would clear "readiness" status from diagnostic monitors indeed. A "drive cycle" needs to be performed, which usually occurs when driving the vehicle normally for a period of time. To read more about specifics, here's a good article: https://repairpal.com/drive-cycle-issues
