Service Throttle Control keeps causing vehicle to malfunction

But, since you indicate the motor has been repalced and there's a message you are getting - first I would retrieve any diagnostic trouble codes that may have been set. These codes may give you clues on where to focus testing on. Second - even with codes and troubleshooting, I go back to the fact that the motor has been repalced. Because of this, I worry first about compatability - where did the engine come from? Used? Complete assembly? Did harnesses and components get swapped from the old engine? If the engine is not a direct exact replacement, you may find incompatabilities that may be difficult to resolve. Also, check wiring harnesses - did you swap the old one with the new? Too many questions; seek guidance from the motor supplier, whoever did the work and any other relevant resources.
