When I drive in rain something under van gets wet and runs rough til dry

I would suspect ignition system issues if rain causes rough running. Have the coil boots checked for leaking spark. A good technician will be able to determine failure here. Unsure about the AC, will require testing when the problem occurs. Possible that it is unrelated.
