You will NOT be able to install a 1993 Miata engine into your 1994 Miata and still remain SMOG legal here in California. The 1993 has a 1.6 liter engine and the 1994 has a 1.8 ... bigger engine, and although you can put a 1994 into a 1993, you can not do the reverse. CA will only allow an UPDATE, never a BACKDATE. Sorry!

Yes of course, anything can be done :-) But, I noticed that this question came from San Francisco, so I felt the smog issue was relevant.
