This problem happened earlier last year (2019) and I had to replace the entire battery and alternator deal. I really do not want to be charged for another one. After the flash flood we experienced 20 degree weather; has water gotten into my alternator or engine and shorted something? There is a high pitched sqeak that is quiet when I start my car, and my battery is completely dead.
How long has your 2003 Mazda 6 had this problem?

Water is not a defect -- it's physically damaging. So, if you have water ingestion and contamination to any component - then yes, unfortunately you'll have to repair it at your expense.
