On a rainy day, I found rain coming in through the front passenger seat area overhead ceiling lining. What causes this type of lead to occur?. I have owned many cars and this has never happened to me. The rear overhead lining is loose and droops a bit. It was taped a bit but still droops. The man who taped it quoted me $600 to $1200 to replace the entire ceiling liner. Is it possible that the drooping ceiling liner in the rear is related to the front ceiling liner leak? Approximately how much will this cost to fix?

Sounds to me like a bad seal along the top of the windshield. A quick fix would be duct tape along the top of the windshield, but it's not very attractive. I would take it to a windshield installer and have them re-seal the windshield.
I would suspect the water leak into your 1999 Lincoln Town Car is due to a sunroof or windshield leak. The leak should be diagnose and repaired before the headliner is replaced so the new one is not damaged. The cost to repair the water leak will depend on the cause, I an sorry to say I cannot provided an estimate for the headliner replacement but 600- 1220 seems to be quite a wide range. Perhaps you should check with some other auto upholstery shops in your area to get competing price quotes.
