All coil packs have been replaced, most of the spark plugs have been replaced. The error is saying the misfire is in cylinder 1. Both spark plugs and coil pack in cylinder 1 have been replaced.
What makes this problem better or worse?
Check engine light doesn’t flash until 5th gear over 2500rpm
How long has your 2012 Ford F-250 Super Duty had this problem?
Started yesterday throwing error with cylinders 1 and 3, now only cylinder 1

Since the issue shows up in 5th gear at higher RPMs, it could be a fuel delivery problem, like a clogged injector or fuel filter. Another possibility is a compression issue (yikes)—if cylinder 1 isn't getting proper compression, it won't fire correctly, no matter how fresh the spark plugs are.
