After a heavy rain, 2 inches of water was found sitting on the passenger side floor board and the drivers side floor board was damp. The seats were dry, so we assume the moon roof is not leaking and there are no apparent cracks in the door seals. Where could the leak be coming from?

It is not uncommon for water to come in through the air inlet for the heater box. You can check this by spraying water on the right side of the windshield. Remove the lower dash covering on the right side and look for water coming out of the bottom of the blower motor. If you find water coming out of the blower motor the lower windshield trim will need to be removed and the air inlet checked and sealed.
sounds like you have a plugged evaporator case drain tube ,, on the firewall , on the passenger side of car , under the hood , you will see a little tube sticking out of te firewall, take a coat hanger a poke it up the rubber tube ,,, gently ,, if there is alot of water that pours out , you have found the problem ,,,
