Does the fuel pump relay make my 2005 BMW 545i not to start in the morning

re placed fuel pump, Filter, and IVM...not getting any pressure at the filter going to rail..I also unplug the harness and ran pump straight from battery, still no pressure. I does start and run when I spray starting fluid into intake.. what could be the problem? Also how much does it cost to reprogram all modules since I did not have this problem until the battery ran completely down..
