I have experienced the exact same issue with my 07 m6. I too had the flange and lube bulletin performed without any improvement or success.
I have had two dealers look at this issue and they are non responsive. I am going to have one more dealer evaluate this issue and then file a civil compliant against BMW this month. For a vehicle with an MSRP of $109000 BMW has to correct this issue or face the consequences.

I purchased this vehicle used with 23,000. I have a problem with a rear diff clunking noise when shifting. Other than this isssue the vehicle is perfect. BMW has a bulliten and fix for this problem but I just had this done and BMW's (new flange and lube replace) fix did not correct the problem. I believe that all M5's and M6's have this problem and BMW needs to address or face a class action law suit which I will be happy to initiate.
