If water gets inside the car, it can damage some of the electronics, and there is a possibility of having water drawn into the engine and causing engine damage.
The latter issue will occur instantly, but the former can take a while to surface.
If you briefly drove through the water and nothing has changed with the operation of your car, you may be OK, however if you feel and wet carpet in the vehicle, you'll want to get it checked out.
