The secondary air pump is an emissions control device. As the engine is warming up, it emits a lot of unburned fuel into the exhaust system. This is normal for all vehicles. The air pump injects fresh air into the exhaust during engine warm up and it helps to burn up this unburned fuel, thus reducing the amount of harmful emissions from the tail pipe.
This system will generally have little effect on the way the vehicle operates, but it is possible to have some effect if the system is working when it shouldn't, or otherwise not working properly.
